This article, like many in the popular press, is not entirely correct. Iowa DNR does not run "the federal program under contract" as stated in the article. States have delegated authority to implement specific provision of the CWA through their regional EPA offices. They are not "under contract" but are subordinate collaborators in implementation. EPA still has ultimate authority over standards and permits, but yields that to delegated states in most cases.
